Do they show up when you re-start the program?
According to your observations with the virtual "today" and "everything" collections, they're still in the InBox, at least from the database perspective.

No, there isn't a way to hide them. If they show up in the "everything" collection, and it says they're in the InBox, but they're not showing in the InBox, then something is wrong.

Just run a backup (File | Database Maintenance | Backup Database). It'll make a ZIP file containing the whole database. Send that, and I'll take a look. In your note, give me the IDs of a few clips that are in question.
