It sounds like something is hammering your clipboard.
Is the top clip something that you've copied, or did something mysteriously just "show up" by itself?

Try turning off "keepalive" in Tools | Clipboard Diagnostics | Connection.
Then close ClipMate, then reboot the PC.
See if that clears it up.

It's pretty normal for it to happen when closing programs like Word, Excel, IE. M$ apps have a compulsive need to update the clipboard as they close.

You've probably got some clipboard-abusing FF extension running. Turn them off, see if the behavior stops. If so, turn them back on, one at a time.... You'll find it.

In FF:
Tools | Options | Main
Manage Addons.
Disable all of them, re-start. See if the behavior changes.
